If it is an EXTERNAL url and the only part of the url you give is a # then
that is exactly what I would expect to happen

I have created an external menu link #fred
From the home page that will generate example.com/#fred
From the contact page that will generate example.com/contact#fred

I can not replicate your issue. Perhaps some more detailed instrcutions on how to replicate

I probably deserved it tbh.... It turns out it was a plugin doing naughty things in the name of SEF, it has been put in its place.

Closing the issue as it is not a Joomla core issue.
