Update the lists of deleted files and folders in script.php to recent changes for the upcoming 4.2.0-alpha3:

• File "/plugins/api-authentication/basic/basic.php" has been added to $files list. This file has been removed from the sources with PR #37803 .
• File "/plugins/api-authentication/token/token.php" has been added to $files list. This file has been removed from the sources with PR #37804 .
