I'd say it's a subjective argument as to where to show it. It's also
subjective how many nag messages/notifications get shown in general. The
control panel being the landing page is the best place to drop all these
nag type things, but I don't think there are many that need to persist in
every page (even that stats one is a bit excessive).

i agree with you reggarding the stats being "a bit excessive"

regarding the extensions i think it's a good idea because seing that red number all the time could (probably) have an effect to make users update their extensions more often.

+1 for 2

I would say that if a user login to admin to do some task (create an article, manage items in an extension...) he can go to the page he wants without even notice the alert message, because of the delay of the ajax call. Or he can see it, but prefers to do his intended job before, and see later for updates... but forget the update alert message.

Another issue in the current control panel: 2 times update notifications on the same page (sidebar + alert with delay).
In case of addition of a counter in extensions menu (as in @heyjoecampbell mockup), the alert message could be removed from the control panel.
To sum-up: keep sidebar notification, remove alert message for updates, save (session?) first ajax request, to not run everytime the control panel is loaded, and add the proposal of @heyjoecampbell in the extensions menu.

The question about if more effective: when you login to a social network (facebook, twitter...) what catches first your attention ?
(in my case, it is the number next to notifications/messages before other content)

It's a very good idea, I always miss the warning in the control panel because of the delays.
When there is a informational number in the Extension menu, you will always notice it.

I like the idea of a notice on other pages than the control panel. As @conconnl mentioned you can miss this message.

But a Red bage with a number on it next to the extension menu doesn't say much about its function. Also I think it is not the right place for a notice.

Maybe a notice on the right bottom corner of the page is a better idea? Like an alert box of Bootstrap. The notice says the number of extension updates and Joomla! Update. It can be closed and there is an option to don't show the message again. Also this can be made with help of a plugin, so if a user don't like to see it you can disable the plugin.

Just a random idea that came up :)

After 1 year I am closing this issue. No one shown any interest in writing the code for this feature.
