I know at least JoomGallery uses com_messages to send notifications to the admins in case an image isn't found.
What is the intention to remove this component?
THis is pretty widely used for notification of new articles among other things.
I have seen it send messages to regular (non-admin) users, who could not access the messages. Admittedly, this was a misconfiguration on the part of the user's profile, but it seems awkward to have a system that can only be accessed from the back end.
An internal PM system should either be system wide (for all users, from the front end), or not a PM system (i.e. - it just sends email). Extensions exist for both at the moment (UddeIM, NotifyArticleSubmit).
